Generally, the 9*9 version carries more points than the 6*6 version of each variant. Is it because of the difficulty level of 6*6 is greater than 9*9?

The points are an indicator of the level of difficulty of the sudoku. So, yes; the 6×6 carries more points because of difficulty.
